I would consider having vast quantities of antimatter i.e., enough to blow up anything bigger than Tokyo, godmodding. A better way to destroy a planet is to build a giant space station with an extremely powerful laser, like the Death Star. The energy needed for something like that is the energy output by the sun in a week, so build a Dyson Swarm around a star and transfer the necessary energy to the station. Fire on the planet, and it explodes! But not as violently as the Star Wars films depict. Spore is actually more accurate in that sense.
It's not.
And if a company operates everything needed to produce the antimatter, then the cost is zero.
CERN has everything needed for antimatter production, and it's still ridiculously expensive.

You also have to pay for food, upkeep and other stuff like that.

But, even if you have a fully robotic workforce that keep themselves clean, then your still wasting precious resources creating antimatter, that could be used for building an actual ship.

A new ship would cost about 10 times more than simply modifying the Emancipator.

You cant modify an entire electrical system.

Seriously, the reason why all our ships arent high-tech power houses is because some thing arent compatible or easily modifiable, not to mention that our construction facilities arent designed for it. Modifying the Emancipator would be like trying to replace the metal bars in the concrete of a building with a better metal. You would need to completely deconstruct it. And that is hard with a ship that size.

Money isnt in the equation of a flagship. The flagship is supposed to be a total powerhouse. It shows all our military might. If the flagship is there, then it means business.

It would be better just to design a completely new ship class around the tech that will go into it. If we were to just tack on all this stuff to the ship, it would be like the millennium Falcon; constantly breaking down.
